Reference Cell ImageJ macro
under finalization, a beta version is available

Description: this macro carries out the following tasks in batch mode:
From a stack of original images taken at a given magnification in 3 wavelengths corresponding to fluorescent micropatterns, dyed
nuclei and phalloidin labelled actin,
images are cropped around each pattern,
nuclei on each cropped pattern are countered and filtered to contain a single nucleus,
cropped images are stacked, realigned on the fluorescent pattern and an arithmetic formula is applied to the stack (for example, an average, a median, or a variance):
A LUT is applied to yield a visual representation of the Reference Cell

Hypotenuse ImageJ macro
under finalization, a beta version is available
Description: this macro works on L shaped micropatterns and quantifies cell contractility based on the morphology of the major stress fiber spanning the hypotenuse of the L.
